I have 2 machines setup in replication and it seems after some there is
some sort of desyncronization. I can run the same query to the same
machine multiple times and the total that is being returned alternates
between two different numbers and as new entries come in I an see either
both numbers increasing together but sometimes only one number increases
and the other does not. Any idea what might be wrong?

hey,
some questions:

do you have shards?
what is your search type
([Elasticsearch Platform — Find real-time answers at scale | Elastic](http://www.elasticsearch.org/guide/reference/api/search/search-type.html))?
what is your refresh interval?
are you doing async replication?

And what does the cluster\_health API report?
