i'm having the exact issue, if I restart the service it will grab the new logs, but it won't grab any more that are dropped afterwards. But if you run it in command prompt it will pick up all new logs...
filebeat -c filebeat filebeat.yml -e
I am using alpha 3 as well, was there a specific configuration you had to set to make this work?
