I would like to use a common configuration for filebeats across servers, some of which may not have all apps installed. Can you quantify the performance/utilization penalty for paths that do not exist of type log?

We do not have such tests but it will be very interesting if you perform them, keep us informed
From what I can tell you, the footprint left for a Beat that has no work to do is minimum. They'll perform the check at the specified interval but that's all.
Beats are built to very really lightweight and fast so that you don't realize that they are there
