Not all document showing up in logstash output log end up in elastic search

Hi
Cluster with only one ES 5.5.2 machine, runing also Kibana and logstash (ubuntu 16), filebeat sending logs to logstash.

Logstash receiving parsing and everything working correctly.
But when I increase the amount of output logs to around 10+, some documents printed correctly in logstash log output are never to be found in elastic search nor kibana.

Any ideas how to debug this further?
