I have been using logstash to import data with JDBC. When I import flat datasets this is no problem. But I also import " couple tables [relational]", which include the keys from the flat datasets. So I do not want to use the _id from logstash, but our own UUID's. Is this possible?

Yes, just set the document_id in the output tt that one - https://www.elastic.co/guide/en/logstash/current/plugins-outputs-elasticsearch.html#plugins-outputs-elasticsearch-document_id
