Do you need to keep the small version always in elk and kibana
if I use logstash5.6.16 and elasticsearch5.4 will there be a problem

You should be ok, as long as the gaps are not too large. https://www.elastic.co/support/matrix#matrix_compatibility is the definitive answer for that.

You should also really upgrade ASAP, 5.X has been EOL for a year.
