What does beats do with exceptions in source files? Does it do nothing? if so, what is the recommended way to handle them in a beats context? By setting the input codec to multi-line in logstash or using multi-line filters?

I assume you are referring to for example multiline java exceptions. The next version of filebeat will support multiline which should be release soon. You could also try the nightly build to already test the feature: https://beats-nightlies.s3.amazonaws.com/index.html?prefix=filebeat/
