It worked! I deleted .management-beats index and the configuration works now.

In the near future we will take steps to prevent these issues, but for now just avoid using any of the following keys in the other yaml field
setup, queue, management, output, filebeat.*, metricbeat.*
Using one of these fields can cause things to get into a bad state
