This "one-segment" merging is a thing that can be done automatically by ES like "if the index was not touched for one hour, than start the merging" or do we have to explicitly schedule it with a curl for example?

Is the process transparent (the index can still be searched with a acceptable performance cost)?

It is quite I/O intensive and can take a while to complete, but it is possible to search the index while it is merging. It is not done automatically, so needs to be initiated externally.
