I have a java program which initiates logstash for each user(10 users) different conf files. will it create different instance or queue up in the same instance.

This seems more of a Logstash question than an Elasticsearch question so you should probably edit the post and move it to the more suitable category.
If you start Logstash you'll always get a new, separate process. There's no implicit queuing like what you describe.
