How can I configure the metrics store for my rally results ? The documentation says that we can use a separate ES cluster for this, where and how can I configure this ?

you can use esrally configure --advanced-config as documented in the reference docs. Note that the configuration routine will overwrite your existing configuration though so you might want to create a backup of ~/.rally/rally.ini first.
