When creating a timelion visualization, the applied filter does not get saved with the visualization. When we open the visualization again, the filter is gone. This feels like a bug since none of the other visualizations work the same way.

Hi,
Its because of the way timelion, TSVB and vega are implemented. They bypass the kibana infrastructure for visualizations.
We have the viz team looking at it and trying to make it better: https://github.com/elastic/kibana/issues/18627
